This last step completes the loop grafting pipeline by replacing the selected scaffold loops by the insert loops. All possible insertion points along the two flanking regular structures of the selected loops that would produce different grafted protein sequences are considered. Also, if more than one loop was selected for grafting, all the combinations of loops are also considered. This results in a quick combinatorial explosion. The total number of solutions to be explored is limited at 1000, so we recommend to explore a short number of loops. At this point, the user should be able to display and retrieve the results in the form of multiple possible grafted protein arrangements. The output models are built and evaluated by the modeller tool for homology modelling and their side-chains conformation is further optimised and the models re-evaluated by Rosetta.
