In the filesystem, split shards into original and generated

Right now, they are split by ShardKind, which is getting deprecated in #194. Shard files should be reshuffled into two flat hierarchies: original and generated. On mlejnek, the old structure is backed up by unix@fi. We should coordinate these changes with them.
